There was a tool called "tcpanaly" by Vern paxson which had an
implementation of the packet pair algorithm. May be Bro script (
http://www.bro-ids.org/download.html) can do that these days.
A slightly modified version of packet pair code is also available as a part
of a tcp replay tool available here: http://sysnet.ucsd.edu/~ycheng/monkey/
